I think what happens is that Indiana settles down (as much as he can settle) with Giles, and nine months later a baby mysteriously appears in a shower of light, throwing Council headquarters into a tizzy. Then Willow and Buffy look at Giles when he gets flustered, and proceed to coo madly over the baby. Then Caiquetl appears and mentions that the kid is going to have to come to her new plane at some point, to help her Tzoteca in their war against another demon species, and Giles and Indiana are like "Hell no!" and things get a bit confused after that.

Or something along those lines, anyway. :-)
